I like the idea that Bowser Jr was using the paint brush to make duplicates of already existing enemies, this explains why king boo in that game was a bit different, because Bowser Jr couldn't remember what the king looked like, he made duplicates of a plant species, dead on this time, that makes the Super Mario Sunshine petty fake, so I don't count him as real

i could imagine petey being like a mothra situation, the reason he always comes back after he dies is either 1. he layed an egg (sea horse males lay eggs so this is fine) before he died. or 2. maybe he can re-generate himself, like grow back limbs, etc, and like when he explodes into slime, maybe that slime can come back together like and revive petey. personally, i always liked to think that petey was a mutated piranha plant that was exposed to the slime though. maybe the petey piranhas grow from those heads that the polluted piranha plants shoot out, who knows? as for the gender thing, it could be similar to a clownfish where he changes sex when the situation calls for it

*My headcannon is the the Petey Piranha we see across the games (except the Paper Mario games) is the same Petey, as in the same one. And the only other Petey Piranha is the one in Sunshine is A clone made from the Goop. As for my headcannon on Petey’s gender, I imagine it’s like Pyro from TF2. Everyone refers to Petey as He/Him or It, but his biological gender is unknown. Even to him.*

Hey I just thought about something. Since E. Gadd was the one to make Gooigi, and also the developer of the paintbrush we see Bowser Jr. using in Mario Sunshine... could it be that they both function in similar ways because it's actually the same technology? Think about it. Gooigi takes on the form of a humanoid but is weak to water. The fake shadow Mario form Bowser Jr. takes on is similar in that it is also humanoid and weak to water. Could shadow Mario be a precursor to Gooigi?

Petey doesn't have any roots ( normal plants can soak the water through soil) so his 'pants' is a place that water can not pass through unlike his stem and leaves that's why he lays down to try and get rid of some water

My theory: I don't think Petey is made of goo, neither did Shadow Mario make him. Actually, I think Doctor Surlee (Toontown) made him. Loony Labs got an imported Piranha Plant because Bowser thought it useless. Loony Labs then later manipulated him and the Silly Meter had leaked, and Petey drinked it. His reaction to the silliness caused him to mutate.
