This is actually handled in an interesting way in the 2006 game, Driver: Parallel Lines. The game is set in New York City. The first half is set in 1978, and the entire WTC complex is there except for Buildings 3 and 7. The second half is set in 2006, and everything is gone except for a walled off construction site.

So at 3:45, that is Spider-Man 2 2004 based on the 2nd movie for the PS2 and other consoles. Of course, being released several years after 9/11, the Tribute in Lights makes sense there. Spider-Man 2 Enter Electro for the PS1, the finale of the game takes place on top of the WTC. Funny enough, the game was released shortly before 9/11, and copies were recalled and they changed the final level and some other things from the WTC to 2 towers kinda merged together at the corner closest to each other. Driver Pararell Lines takes place in NY in 1976 and 2006 and yes you can and drive by the WTC complex at least in the earlier time.

I immediately recognized Midnight Club as soon as the first pic came up and I played that game as a kid post 9/11 and would love to just mess around on the two maps, but sometimes I would drive over to the towers and just look at them. Another racing game that I played as a kid was on the N64 was Rush 2 Extreme Racing USA which released in 1998 and it had 2 New York tracks and the downtown map had the twin towers in it and I believe that part of the track went through the WTC plaza.

Interesting fact: If you mod the Twin Towers into GTA4, and you jump from the top of the building, it takes the same amount of time as it would IRL (20 seconds) to hit the ground. Just goes to show how realistic the euphoria physics were in that game.

in VRChat there is a World Trade Center recreation. You can even go to the South Tower observation deck and see the Statue of Liberty, Empire State, Brooklyn Bridge, etc. It's neat.

About GTA III, I heard there was supposed to be mission on there involving a plane crashing into a building in Liberty City, but R* removed it because of 9/11. There are also some WTC mods for GTA IV where players can explore the Twin Towers.

Driver on the PS1 also had a portion of the game take place in NYC and you could drive by and through the WTC complex, the Sphere is there and it looks pretty good for PS1 graphics, both the release date for the game and the setting are both pre-9/11. Also Urban Strike 1994 or 1995 I forget on the Genesis and SNES had a level take place in NYC. It's a helicopter combat game, what's interesting is the madman of the game uses a laser weapon bounced off a sateillte dish which hits one of the towers to start the mission. You actually go into the gash in the building and are able to winch survivors out of the tower. And to top it off, the game says at the beginning that the year it takes place in is 2001!

Microsoft Flight Simulator 2002 also had to remove the Twin Towers drom New York City scenery shortly before it's release in October 2001. It took a while before any 3rd party scenery mods were available because of the events of 9/11 were still very raw.

There’s also the story of Deus Ex, which was developed in the late 90s, and came out in the year 2000, which has missions that take place in NYC, but yet the Twin Towers are already missing from the game’s background of the NYC skyline. The game is set in the year 2052, and there is supposedly exposition about how the reason that the Twin Towers are missing is that they were destroyed in a terrorist attack. Now, as much as this sounds like predicting the future, apparently the only reason the developers did this is that the game’s memory limitations did not have enough space to render the towers . . . so they decided to explain that to the player by just creating a story where the towers were destroyed.

While it has nothing to do with the Twin Towers or New York City at all, the game Advance Wars for the Gameboy Advance originally released in North America on September 10th, 2001. Then the attack happened the following day, which caused the game to be delayed in Europe and Japan. Crazy enough, it also got a remake for the Nintendo Switch, along with the sequel game, a year or two ago, and THAT was delayed because it was supposed to release around the same time the War in Ukraine started.

I’m waiting on Call of Duty to do a campaign and one of the protagonists was a cop helping civilians out of the burning towers, which leads them to enlist in the military. Something that’s believable without it feeling disrespectful of those lost in the tragedy. I hear that the next Black Ops is centered around the Gulf War. Perhaps one day they’ll get to the War in Iraq.

Spider-Man 2 (2023): when climbing the side of a skyscraper, it is possible to see the reflection of the two towers. Some people say it's an Easter egg, others say it's just a reflection of the skyscraper we're in, which doesn't make much sense.

There’s a mod for GTA 4 that adds the Twin Towers along with the rest of the WTC complex, minus building 7. You can enter the twins themselves, even visit the Windows on the World restaurant. They even have the stage that was there for a couple months before the attacks. The only problem is that it interferes with the NPC pathways, as people will tend to walk or drive into walls, even fall over sometimes. I've heard of that VR experience. It's called 8:46 for the time the first plane hit the North Tower: 8:46 AM. There are actually two endings to the game, none of them can be considered the good ending since a game about 9/11, especially if it treats the events with the reverence expected of media meant to honor the 3,000 innocent lives lost that day, is meant to make you viscerally experience the panic felt by the World Trade Center employees who were stuck above the impact zone of the airplanes. One is where you do jump from the burning building, but the other is where you wait for help you know will never be able to reach you in time and you asphyxiate while you burn to death. The graphical fidelity is akin to watching a movie released at the dawn of CGI in the 1980s, but it is no less effective at making you feel the bitter sorrow and panic felt by the people of the United States.
