ok here's the thing... i've thought about this a lot and i think my conclusion is different for both movies. in the first, i would have told you Bill 100%. Sophie is named after his mom (i'm pretty sure), and with their vibes it just makes sense. however, when Here We Go Again aired i changed my answer. the timing in the second movie all points to Sam being the father because the amount of time between Donna and Bill having $ex and Donna being pregnant is too little. We know this because Tonya and Rosie were still visiting when Donna starts feeling sick, and they had been visiting when Donna went off with Bill. Sam, on the other hand, makes more sense because the amount of time between him and Donna's nights together and Donna's nausea starting is a couple of months. If the 2nd movie hadn't come out, I think Bill but the timing for Sam just makes more sense with the two movies together.
