Super-fancy upscaling algorithms that are so super-fancy they can take up to a minute just to process a single image unless you have a very fast PC. However, nowadays you should pretty much just use waifu2x for these sort of images. Not only that, but the iOS & Android version of Fate stay night uses CGs with a native resolution of 1280x960, so use those as a basis if you can (this video used the PS2 CG which was only 640x480). However, since the iOS/Android CGs are not lossless (they're in lossy WebP; you may need to convert them to PNG just to use them), you'd want to at least set waifu2x's noise reduction to "light". If you can't find the iOS/Android CGs, then using PC-download Realta Nua would be the next best thing (the one with 3 separate EXEs for each of the 3 routes) - they're 800x600 but are lossless PNGs so they don't need any sort of noise reduction and therefore upscale very well via waifu2x.
