Lore wise, Mew came before Mewtwo. Development wise, Mewtwo was designed and put in the game before Mew. Mew was just part of Mewtwo's lore, and had no face. Mew was designed and added to the game last second, which is why Mew is 151 and comes after Mewtwo in the Pokedex.

So there was stuff out there that might still be alive thought to be extinct.
