Bowser and/or King Boo could use their reality warping to counter Chaos Control. Bowser could use the Power Stars to trap the Eggman army in pocket dimensions of his creation to match Sage trapping his army in Cyberspace, and I don't even think Sage could do that. Kamek's power nullification could put a stop to Metal Sonic's copying abilities. Heck, Death Battle even brought that up themselves. The Chaos Emeralds do NOT scale above everything in the Mario series. One thing that comes to mind that curbstonps the Chaos Emeralds is the Pure Hearts. Heck, there are even arguments for Bowser that put him above Neo Metal Sonic in Base Form, Eggman doesn't stand a chance.

Eggman can't use the Egg Wizard Because Eggman can't use the Egg Wizard without Eggman Nega's technology and assistance and going by exactly what happened in the Sonic Rush and Rivals games, Eggman Nega has successfully locked Eggman out of those types of contraptions because not only are they vastly different from what Eggman uses, Eggman Nega hates Eggman so much, he made sure Eggman wouldn't be able to replicate his machines, because Nega wants to be the hero of his family that Eggman soiled, but he's not above using him. Not going to lie, bowser is crazy. His strength is crazy, his survivability is crazy, he can use magic, he can teleport on will, he’s like a damn lich. He has tons of minions, he can use machinery too, he’s smart as hell, he’s a damn general and yes, he’s sometimes pretty dumb but he’s still a monster. He’s big, he’s tough, he’s mean and he’s bad. You got to play as him in bowsers’ inside story and he was an absolute joy, not to mention how he casually survives black holes and stuff. Eggman is very intelligent but he’s over confident and sometimes oversees a lot of issues. His robotics and brains and allies are very impressive but he’s still just a normal man. His allies and robotics and absolutely make up for that and he does have a very impressive arsenal and plans. He’s shown to have easily destroyed and outsmart starling who’s brilliant and fairly clever in combat but against bowser who’s a giant tough turtle with crazy combat abilities, I think eggman would come up short. Realistically, I think bowser will would win this and it won’t necessarily be close but I’m sure I’m missing some stuff that’ll change that. Say with infinite or sage but infinite was just wasted and we haven’t seen enough about sage to see what’s she’s really capable of. It’s funny how we consider those death battle stuff when they know each other in the spin offs and are best friends. They most likely wouldn’t kill one another but would absolutely want to see who’s superior with a competitive skirmish. And I’m sure they would learn some things as a result of that to build their own strengths to better handle their own rivals, such as the red plumber and the blue blur with new tricks and tactics that they learned as a result of their battle. Would love to have a game of that

Imo, Bowser scales a lot higher than Eggman, via scaling to Base Dimentio, who created Dimention D, which was going to destroy the Mario cosmology. This is important, as String Theory has basically been confirmed to be canon in Mario. There are multiple interpretations of String Theory, but M Theory(the mother of all String Theories) states that any version of String Theory has no less than 11 dimensions.

In contrast, Bowser's stone transmutation could seemingly only undone via a week of massages, and Bowser's frog transmutation, which completely tears apart a being before turning them into a frog, doesn't seem to have a reliable way back apart from another transmutation spell

This is in stark contrast to items like the power stars, which could create dimensions in Peach’s Castle that still remained even after they were removed by Mario. As for Nightmare Eggman, that is probably a good counter for transmutation, though with items such as the Dream stone, Pure hearts and Star Rod, Bowser could match, nullify or even exceed that form.

Except the phantom ruby's virtual realities practically disappear once the phantom ruby's power falters, whether it was due to the mere presence of another ruby prototype, or when Super Eggman's creations were countered by strong and positive desire. In contrast, when the power stars created universes with implied history in 64, those universes remained even after the power stars were removed. And the Pure Hearts could easily be enough to reverse any harm the ruby causes, if Bowser's love for his family isn't enough already

Also, Time Eater gets obliterated by Bowser due to outscaling thanks to Paper Mario + Pure Hearts scaling, and not only that, he gets outhaxed by Bowser with the Star Rod, Dream Stone, the Wonder Flower, etc...
