Many of the D40's getting around blowing black smoke are simply down on boost pressure from neglect (dirty air filter / split hot-side intake hoses / dirty intercooler core / holes in the boost control vacuum lines (early models) etc etc. Restoring the factory boost pressure (actual delivered boost) fixes the poor combustion & smoke. One of the simplest & most important things to fit to your Nav is a boost gauge! If you see boost not being delivered, you will get black smoke because of incomplete combustion and/or poor AFR. Many owners drive around for ages without realising the boost pressure at the manifold is low.

I was going to comment on how there's at least 3 diesel engines in Navaras - ZD30, YD25 & YS23. Then I noticed that the title is '2024 version'. Fair enough. It does look like they share some common parts but I assume the 2.3l is quite different as its a Nissan/Renault engine, not just Nissan. I have a Patrol with the ZD30 so this isn't all relevant to me. I've had the EGR valve off fairly recently when I did the injectors and a carbon clean and it was closed so at least it isn't mechanically stuck open. Still get a bit of soot but I know I have a valve on cyl. 4 out of spec, so that may be the cause.
