For very large STL files with several millions of points, what is your workaround? I noticed that CATIA struggles with large files for the offset *.model file part creation.

I am not using such large files, but I think a good computer may handle them.

It is saying join operation aborted on invalid elements. How do I get the Join function to work?

those elements are not connected or they have some other problem, it is hard to say without more info

what to do when Join fail due too non manifold configurations?
