I feel like maybe they already knew. There's a theory that Virgil used to be Paranoia, and that's like the one thing they stop themselves from saying around him. Roman almost calls him paranoid but then makes up a word so he doesn't say it in the Hogwarts video, and then in the newest video Logan actually stops himself from saying paranoid and instead says that he's "expressing a great deal of concern". So I think maybe they already knew that he wasn't just "anxiety", but something darker

Anytime the dark sides are mentioned, not only does everyone turn to Virgil to make sure he's okay (with the exception of Thomas), but Virgil makes it a point to call them "the others" as opposed to "the dark sides". Surely Logan is intuitive enough to catch onto that, and maybe he confronted the other sides about his query. It's also possible that they were told long beforehand by Virgil himself, one of the other dark sides taunted or outed him in front of them, or they knew about Virgil and who he was while he was a dark side.
