The writers were so busy trying to prove that their friendship was as strong as Cory&Shawn's friendship that they forgot a crucial point. Cory and Shawn's friendship grew - I'm not saying they weren't best friends at the beginning but their friendship grew. S1 focused more on the family dynamic and school life - we saw their friendship tested is in the episode: fugitive. As the seasons progressed they got closer so their friendship always felt more organic.

I love how Shawn is like this troubled, edgy, "popular" guy and Cory is considered sort of a nerd/boring but Shawn looks at him like he hung the moon.
