You can use they flashings along side snap lock but wouldn't use snap lock on anything less than 5/12

So the Double fold keeps water out when the seem in banged over flat , I feel like it could still get in

No it would have to travel through multiple layers of metal to even infiltrate The system and then even then it would have to travel uphill past the height of the seam as well and then at the last ditch effort get underneath the underlayment we also put sealant inside the seams as well

What gauge of metal do you think that roof was? How much back and forth banging can you do before you put a rip in the metal from over bending? Is it the fact that it's many small movements that this is possible without jeopardizing the roof?

Good observations! This is prenpainted 26g Steel... it's the least forgiving out of any metal I've used...in other words you get it the first time or else it will start to crack/tear....

Do you knock down the seam along the entire chimney flashing or do you just knock it down at each end?

I knock down the seam between each rib of the standing seam so water can escape
