Based on the structure of the story, I really think the Institute is the best path forward for humanity. Think about it long term. Your character gets placed in charge. Your character now directs, literally, what the Institute does. Your character can do the better parts of what all the other factions wanted to do, and has the resources to do so. The Minutemen lack the resources to complete their objectives alone, even with you in charge. The Railroad is pointless without the Institute. The BOS are just blind tech fetishist ideologues, with no desire to help anyone but themselves. You literally are given control over the Institute and it's resources. This allows your character to shap it going forward. It's like in New Vegas; Houses ending works best for the future of humanity. You can hate him all you want. He isn't wrong.

Can't really blame Shaun for wanting to see if his dad would love him and given that he grew up in the wasteland people die everyday. I bet he received little love from his kidnappers. It makes sense that he would want to have such an extreme act to give him love he's never felt.

My absolute favorite Wild Card playthrough is playing double agent for Mr. House and the NCR while slowly building tribes to support Independent Vegas. House goes first, work through the NCR questline(I usually align the Brotherhood for a chance at survival despite becoming enemies in hindsight), assassinate Caesar using Boone and an NCR Ranger Squad and at the end of the questline, assassinate Kimball before the Legion can.

It's such a good heartbreak though, wanting to side with the Followers who want to help people get clean, but the only people you can find to help are the enablers. Perhaps this quest could've benefitted from a few more options, but this route feels Very much in line with the moral ambiguity of the rest of the game. Speaking of moral ambiguity, you should chat up Beatrix Russell after a few more visits to the Wrangler :D

Ultimately every Storyline fails at giving the player choice over the actual Commonwealth. You cant give orders and change to the Brotherhood, the Institute doesnt care about you and you cant solve its problems internally (instead of nuking them), and the Minutemen cant do anything at all on their own, which you cant change. Most diheartening is that the Institute really is one-sided, and you leading them means nothing.
