Is it my imagination, or are there a bunch of motifs in this game's music that feel straight out of the Harry Potter movie scores, despite the game coming out a couple years before the first Harry Potter movie?

This is actually very common in modern classical arrangements. Chiefly that they draw on classical pieces from hundreds of years past that have become culturally synonymous with certain moods or motifs. In Heroes 3, the Necropolis town theme sounds spooky in a fairly stereotypical way, the Tower town theme I think draws from Tchaikovsky's "Dance of the Sugar Plum Fairy" at parts, etc. Heroes 4 is very obvious for this since most of the score is just various motifs drawn out of the celtic "For the Boatman". All this to say that I wouldn't be surprised if there was some inspirational overlap between the Harry Potter score and this game's score in places because both composers would have been drawing from the same well of classical music to convey their emotional shorthand.
