I’m pretty sure this game does not apply to the actual story. They already gained each other’s trust, so this is just to make the game have more boss battles.

Actually, there was no trust, they just respected each other. If someone hired Rattlesnake Jake to do something that would put him in conflict with Rango, chances are he’d do so. Jake is a villain, after all.
