In Lex's mind it goes something like this: This alien far surpasses all of us and humanity's greatest physical potentials, and it's benevolent. But what about the next one? What if there's another? What if he goes missing during a greater threat, or, even worse, is brainwashed into serving something which doesn't share his boy-scout tendencies?

Kerl, but deep down that is the excuse he tells himself, Batman is a big ball of paranoia and he trusts him (he has plans to take Superman down if needed and Superman trusts him for that task) If Lex really believed that Superman was a threat he would keep an eye on him and plan when Supes goes crazy or off planet.
