When you play these truncated scales, do you actively think of them as truncated does the sound come out naturally as a result of practicing them a lot?

During the initial phase, you definitely need to think every note through and write it out. Eventually it will become a more natural process.

In some sense, the pentatonic scale is a truncated one ?

Absolutely! In a single major scale, we have 3 minor pentatonic scales (since there are three minor chords). Each of them are formed by reducing/removing the 2 "irrelevant" notes to the pentatonic scale.
