I don't think it's that it could override their commands, but that something was damaged in the crash and it got locked into combat mode, and when they talked about "killing it", it marked them as hostile and then went to kill them It's been a very long time since I watched the movie, and I was a kid when I did so I don't remember much aside from AMEE itself, but another guy in the comment section here mentioned something about AMEE being a military robot lended/gifted to them, so it makes sense then that it wouldn't listen to commands from something marked hostile.

To flaw is to be Human... It was stupid of them to discuss shutting AMEE down right in front of her... Especially Tom Sizemore being disrespectful and arrogant, using the words "Kill her". If someone was to pull my plug against my will, I too would've rebelled and kicked ass. But hey, they didn't know this was going to happen... So, eh...

She wasn't programmed to do it. She only started her rampage because of damage to control system, which has switched and perma-locked her from explorational to combat mode (why the military, which has donated her to Mars program, had not removed combat mode completely, is a mystery), programmed to defend itself at any cost. Because no one worn IFF tags, all of them were identified as "Enemy" by her, when they talked about removal of her power source.

Mr. Mediocre Gamer and AMEE was programmed to fight guerilla warfare and she knew that the humans would be slowed down if one of them was injured so she could pick them off easier. I think it says this in the movie somewhere but I remember hearing it

It was originally a military unit but was repurposed to be an exploration robot. When she got damaged , she became stuck in "military mode" and since the guys wanted to shut her down (a.k.a kill), her military programming saw it as a threat and she became hostile.
