The only option then would be that they are prisoners who are forced to play along, but at that point it isn't a war but a massacre and the monkeys are in breach of completely different laws, although I suppose some could still apply assuming the bloons were captured in war, like with a bloon trap for example

It is stopped reliably by human skin, so it would take quite a bit of exposure to cause health problems. Uranium-238 is also REALLY FREAKING DENSE. Over half again dense as lead to be inexact. When something is really heavy, readily available, and has limited industrial uses chances are someone will throw it at something as hard as they can to see what happens. And thus the US military was happy because it got heavier bullets and the nuclear enrichment industry was happy because their waste products were being shot en masse into the deserts of the Middle East and thus were no longer their problem. To be fair, the most likely cause of death from a DU projectile still seems to be getting shot by it. After that uranium poisoning is a bigger risk than latent radioactivity. I still wouldn't let your children play near it, though.

It's one of the many times that nobody really accounts for. I don't think Glue Storm would ever be outlawed (unless the glue used would have a toxic/flammable component). You could make the case for Super Glue, as that does deal damage, but that's primarily against MOABs, and laws against vehicles are typically a lot more lenient.

When debating definition, one can definitely x-ray the deflated remains of a bloon, the real question is if they are alive. The vast majority of these things are legal only when used against material, or rather than as an anti"personnel" weapon. Additionally, with regard to the sniper's fragmenting ammunition, the law you cited applies to warheads, but small arms munitions have a separate ruleset, based on the design of the ammunition. Munitions must be built for, to heavily paraphrase, clean penetration. Similarly, they must be fully jacketed projectiles, to that end. With basic sniper monkey having to be upgraded to have FMJ ammunition, he is implied to be using soft point ammunition by default. This would indicate that he is only innocent if upgraded to have FMJ, without being given any fragmenting or other special ammunition, and is otherwise indefensible.

So, about the description for The Biggest One: "... plus powerful Burny Stuff damage." If you look closely, you'll see that "Burny Stuff" is capitalized. This means it's talking about the upgrade called Burny Stuff. The same thing happens in the description for Really Big Bombs, although to a lesser extent: "... allow Frags to pop more Bloons." It doesn't quite say Frag Bombs, but it does capitalize the word(s) to help them stand out from other terms. Upgrade descriptions describe their synergies with other upgrades like this all the time. For example, Perishing Potions: "... Also strengthens Brews and Stimulants." Obviously the Alchemist won't have strengthened Brews if you don't also have the Berserker Brew upgrade.

For the shrapnel x-ray argument you can I'm fact easily x-ray a balloon as it is made out of rubber, and so it really comes down to the size of the shrapnel. We could assume that the larger towers like the bomb shooter produce large shrapnel, but the sniper most certainly does not as his rifle ammunition is specifically designed to shatter into a great number of shrapnel. In fact I might be remembering wrong, but person sized firearms like rifles and pistols and machine guns are specifically forbidden from having ammunition designed to shatter into shrapnel inside of an enemy combatant.
