I wear Arabic eye makeup everyday (but I use neutral colors) I always apply my eyeliner before taking off my tape it gives is the crisp look easily and it is PERFECTLY lined up with the shadow

i have the same problem and what i usually do is go over it with an eyeshadow of the same color...say if you use a black gel liner, go over it with a black eyeshadow to help it stay put, it works great and doesn't crease or run at all. hope this helps!
