Hey Randy as an Automotive painter the black in your paint is actually more likely a build up of the metallic in your paint not the old black coming through. Its when your spraying becomes inconsistent or going over the same spot too much. The hood normally has this problem from beginner painters who are not able to angle the spray gun correctly. They end up tilting the gun where the bottom of the spray pattern is closer to the hood resulting in more metallic build up in that spot because they are leaning from the sides. The random blotches of black everywhere else is from spraying it too wet. Which results in the same thing. Build up of metallic. Sucks about the motor! Hope you dont lose too much on this!

Tip for leaking head gasket/cracked head-prior to stone cold start up- install radiator pressure tester. Do not pressurize. Start engine and look for immediate pressure build up in the cooling system. Some cracks/leaks will seal up once it warms up. The paint job was short on paint. They did not lay down enough paint to cover the black.

Hey man! Lots off things you can try before selling it to try to find the source off that diesel smoke lookin goufe or what its called. Among other things you can check if the catalyst is clogged or bad by shakin it for loose parts, on my old 520i m52 it also smoked a bit like that and rattled with floring it from over 2k rpm from a stand still and went a bit weak also from it. Also you can try pressuring the cooling system and see if the pressure drops over a certain time. But before that you can even hear if the exhaust is coming through the cooling system by a blown gasket or somtn by take off the tank cap at idle an listen clostly for bubbling sounds or check if it accually makes a few air bubbles as well. If the gasket is blown, that smoke you experience there shall smell kinda sweet you know? So if it does those things with the bubbles, pressure drop and/or taste sweet from the exhaust, then you can say its maybe somtn cracked or blown in there. If not then you have nothing to worry about cooling system and overheating wise. Greatings from an big Norwegian E39 enthusiast.

If a older BMW sits around for along time without being driven at highway speeds, sometimes large amounts of condensation can build up in the exhaust system and it will blow white smoke to the point that you will think you have a blown head gasket. The smoke is very white but does not smell “sweet”. The water typically builds up in the muffler located near the end of the exhaust system. As the exhaust system heats up, the water in the muffler begins to make steam and exits the tailpipe. BMW did not drill any weep holes anywhere in the exhaust system for water to drain. I had to drill a tiny hole in the lowest part of the muffler on my e36 and a pint of water came pouring out of it. The white smoke went away for good. A “healthy” BMW engine will produce a lot of condensation as it runs but it has nowhere to escape. Since the muffler is at the end of the system, it tends to run cooler than the the front of the system, so condensation will collect in there instead of boiling off. This issue has terrified many a BMW owner. Likewise, if someone shoots water up the tailpipe with a garden hose into the muffler ... same result. Since it just came back from Maaco, you just never know!

I've had this same smoke issue from my e39. If you send it to auction please pull the rims, you'll get $2000 rims and tires easy. Put a cheap craigslist set on for auction and it will get a thousand so you end up recovering $3000.
