from what i recall, in this timeline, superman has destroyed most of the known kryptonite, batman only has a small amount of a synthetic version he aquired to fight superman years prior, the rain itself had a very low concentration, hell they were soaked and soon could fly again.

I think in the past Lex Luthor has used a missile of some kind to make the Sun emit more in the Red part of the spectrum to have that effect. It would both be easier to send a single missile and temporarily make the entire Sun a weapon against the Kryptonians. The problem being it would effect Superman the exact same no matter what kind of suit he wore. But billions versus hundreds or thousands is not that much of a problem in my book. Alternatively a large filter array at the Sun/ Earth LaGrange 1 Point could make the emissions like a red sun indefinitely, but will have to be quite large and vulnerable to conventional attack.

From what I gather superman was experiencing true isolation hence why it seemed like centuries in there. True isolation is a living hell as it strips you of every sense making you unable to perceive the passage of time, your essentially a brain in a jar only capable of thinking Imagine experiencing true isolation, you can’t see, hear, taste, touch, smell or anything nor can you feel your own body move. Superman spent what he described as centuries yet shrugged it off as if it were nothing. A measly 10 seconds can feel like a day in true isolation cause again you have no way of telling the progression of time and can only think.

Or if batman stole teleport tech from any of the many villains who have that, to teleport kryptonite inside superman. Superman also doesn't do well with magic, so bats can easily hide his presence from supes that way as well, fuck throw Constantine in the mix as help and supes is in trouble.
