While the show is basically a parallel of real life, so in universe the 12 seasons are indeed 12 years, but that doesn't mean that each season doesn't take place across the year and that stuff couldn't happen in between. Howard met Bernadette in the middle of season 3 which takes place between 2009-2010, so Howard meeting Emily could've taken place before he met Bernadette and after they returned from the Arctic Circle in 2010.
