One of my biggest uncertainties deals with what happens after death, and if we could be judged for “having” thoughts and emotions. I’ll sometimes do compulsions to make sure I had the “right” response to those thoughts and emotions or even excessive apologizing. While part of me is beginning to understand that thoughts and emotions are more like senses, something we experience, at times it almost feels like maybe I should have more control of thoughts and emotions than other senses? I recall reading some religious texts that condemn emotions/urges and maybe even thinking. Is there anything to help accept uncertainties in regards to “if we are judged by a god/higher power on these emotions and thoughts after death?

If somebody is doing a lot of compulsion around thoughts, something I find helpful is to look at how they interact with thoughts they like. Because if they're placing a lot of validity and importance on thoughts they judge as "good", then it's difficult not to place importance on thoughts they judge as "bad". Because it's all the same brain stuff. It could also be very useful to look at whether those beliefs you mentioned are actually useful to you. If a set of beliefs create pressure to do a lot of compulsions that fuel suffering, it's ok to pick up a more useful set of beliefs.
