If the note itself requires the thumb, do we actually need to press down the thumb all the way? For example, C major arpeggio 3 octaves. Instead of playing middle C on A string, we play it on D string using the thumb.

Yes! Any note that isn't a natural harmonic does require weight with the thumb/left-hand/arm. Think of it as "sinking" into the string rather than "pressing" to avoid unnecessary tension.
