Cid surely is careful around Claire to the point of actively avoiding her. If I remember correctly, there isn't any scene nor event where Cid (in Shadow persona) ever interacted with Claire. I think if he does Claire surely will reveal Cid and Shadow's connection without any doubt.

Claire actually sees something special in cid. In the light novel the dedicated a chapter to how she sees cid. Through out her whole life when ever she was in danger she always noticed cid was around when she was saved. When they where small she got to close to a window and was about to fall down she was suddenly pulled back. When she looked who could have done it all she say was a baby cid in the room
