The "evolution" of the Onions is actually a neat new feature. I remember in Pikmin 2, needing 100 Purple Pikmin and they didn't have an onion. Took an entire day of repeating the same cave about... 10 times? Ridiculous. Wish they could have thought about it earlier.

It's a level design thing. For most of the game, the water areas sit there, inaccessible to the player. Then, suddenly, you get blue pikmin and you get to do all of that stuff you really wanted to do! You see the same sort of thing in Metroid and Zelda.
