Archer is alive. In one of the lore bits on loading screen it says a persons biomolecular structure changes on touching the artifact. I'm pretty sure Archer "dies" but either his conscience is moved or he evolves into something else behind the scenes. Cause he uses telepathy in Exodus to warn humans about Samantha.

@@BillboMC there's some very important lore hidden in loading screens. There are some that shed light on Samantha's actions throughout story. Won't spoil it so good luck hunting

So the loading screen tips say that the pyramid was nuked after the team was extracted but it also says that someone claiming to be archer contacted godfather.
