That's what they did in the future and that's why she became a cyborg. The Gun Mystique and Destiny shot her with. Even if someone gets her dnd and tries to make clones of her, Gene is gone. All the smart people and they're dumb especially Xavier never trust a Sinister not not one inch. I see the point of her being dead would be 100% sure.

This mess is so tangled up that the only thing I'm sure of is that in the end there will be a timeline reboot and the X-Men will hopefully go back to before the krakoan era, when Xavier still was Xavier, beast was a good guy, moira didn't reset time as a hobby, and shady mutants didn't hang out with honest mutants just because they shared the same genetics.

Killing Moira before Krakoa came into existence would prevent the Dominion from forming taking over. That's why Dominion allowed destiny to live - he needed Destiny's help in Krakoa being formed.Also, after seeing what a mess Krakoa ended up as, Charles basically wanted to hit the reset button again.

X of swords changed the Krakoa Era which started off with greats runs to mid runs and moment Hickman left and Kieron Gilleon and Dan Jurgens started running the X-men books everything went bad.
