Honestly, it's not Conan's energy that's different, it's the audience's. For almost the first 5-10 years of his show, people who went to it didn't really get Conan's schtick. They expected the Carson/Leno/Letterman formula. But ever since the tail end of his late night run, people who go to see Conan are all diehard fans. They get his relationship with his guests.

I read somewhere that they were friends for years then started dating in '93 but only for a couple of months. They broke up that same year when Conan got this show and Lisa got fired from Frasier. She's in LA while Conan needs to move to NY so she thought it will be a wiser choice to just break up. Lisa said that she'll eventually become more needy and it's really not gonna work. I also read that it was very heartbreaking for Conan. His staff even thought he was closeted because he never had any girlfriend for the first 2yrs of the show until he confessed at a staff party that he's still scarred from his break up. He decided to move on when Lisa got married in '95 and he eventually dated Lynn Kaplan.

Also making late night TV show when you are inheriting it from Johnny Carson and David Letterman is not easy. (There's a whole thing about it which gets me confused). And Lisa later got a supporting role on Mad About You and due to this show, she got the role of Phoebe on Friends and at this similar time, she started dating a French guy (there's a whole story about how they got together not telling that) to whom she gets engaged to by the time Friends started airing.
