In regards to Jr.'s mom: It specifically isn't Peach, according to Bowser himself at the end of Sunshine. Also Miyamoto said in an interview that it's him, so there we go. Jr.'s mom is Shigeru Miyamoto.

Been binge watching these vids, and about the Bowser Jr thing... It's implied he and the other koopah kids are all adopted! Granted that raises more questions than answers, but I think that just makes Bowser even more of a good dad.
