1) Back in Bumblebee, these Autobots (excluding Prime, Bee and Cliffjumper), Arcee, Mirage, Wheeljack, Stratosphere, Ironhide, Brawn and Ratchet are able to escape via the escape pods 2) Optimus mentioned in the movie that there were Autobots scattered around the world , which we have proof thanks to Wheeljack being in Peru 3) If there were 3 remaining pods and I mentioned the 3 names. Plus, the fact that Optimus ordered the Autobots to avoid contact with the local lifeforms ( humans ). I would say that G.I Joe has at the moment nothing to do with the remaining 3 Autobots unless those 3 coincidentally crash on the G.I Joe base which I would say is a 50/50 chance. In conclusion, I would say that the 3 other refugee Autobots could have a high chance of being Ironhide, Brawn and Ratchet. As for where they are, I would say that they are the few scattered Autobots hiding from the Decepticons and humans

GIJOE Agent recognizing the Autobots as non-malevolent doesn't necessarily mean that he has met at least one of the 3 Autobots, he likely knew about the events of Bumblebee, he also observed Noah all the time and noticed the heroic acts of the Autobots. I don't think they landed on a GI Joe base; however, I do believe the organization met one of them and this, combined with the events of Bumblebee, cemented to them that these autobots were good people who could help them. As to who landed, many say Ironhide, Brawn & Ratchet since we saw them in the pervious movie; however, it’s also very likely that other ones came instead. If I had to say which ones, I could see Hound, Perceptor, Drift, Springer or Beachcomber as posible options due to an affinity for Earth in other media, better mobility in vehicle modes & popularity

My guesses are that the other 3 autobots are Ironhide, ratchet, and brawn. I have a Guess on what happened to them and it's pretty sad. There was a deleted character and battle scene where Optimus was supposed to fight transit (a deleted decepticon character) Optimus would win and kill Transit, he would then drag his body to the Hudson river and throwing him in, while his body sinks, we get a camera shot of a bunch of other cybertronian bodys. It's most likely these 3 auto bots were killed off screen and dumped into the Hudson river.

Bumblebee, Cliffjumper, Arcee, Wheeljack, Mirage, Ironhide, Brawn and Ratchet were able to escape Cybertron with the escape pods. We know Bumblebee was already on Earth and Cliffjumper was killed. But here is when things get interesting.. Stratosphere is too big and should be a bigger looking meteor, we also did not see Stratosphere at the escape pod, so that points out that there are 4 missing autobots. If one of the meteors wasn't Stratosphere, then how did he get to Earth? From what i believe, when Optimus Prime was surrounded by a bunch of Decepticons, Stratosphere came in ramming on Decepticons and picked Optimus Prime up to go to Earth. If the ones that arrived in rise of the beasts with the escape pods are Arcee, Wheeljack and Mirage Then i think the 4 missing ones are Ironhide, Ratchet, Brawn and Jazz or Sideswipe.
