Tune the bass with just the sampler instead of simpler and then choose the right key. It's just way easier !

About the samples that need tuning to the right scale of the song. I use loopcloud for my vast sample library. It will transpose the samples automatic to the song's root note. So you can send the midi to loopcloud and browse samples by direct hearing them to your entire song at the correct scale (routed back into your DAW ). Huge time-saver!
