Original NGE has Misato incapacitated by the Matsushiro explosion. With Gendo in operational command he then... has his three EVAs spread thin allowing 03 to take them one at a time instead of overpowering Bardiel with strength of numbers. He's setting it up because he wants the opportunity to test the dummy plug system. Kaji reveals the Marduk organisation to be a shell company that is a front for NERV. They are picking the pilots themselves, suggesting that he has specifically chosen Toji because he knows Shinji will refuse to fight, giving him the chance to deploy the dummy plug. The fact that they conduct the initial activation at the second site is also suspicious. Nerv stores the EVA's in the cage at the command centre, where they are restrained. And they have conducted multiple tests there including those where Unit 00 goes berserk and has to be locked down. TL:DR It's always Gendo up to no good.

Something I dont understand is in the rebuilds Asuka os the pilot of unit 03, hiw does that work with the soul connection thing? I thought each pilot can only use the EVA yhat has their mother's soul? Except for Shinji and Rei shich are special cases, Asuka is a standard pilot so ive always been confused how she was selected to pilot unit 03 in the rebuilds

The Rebuild movies change a few things about the nature of Evangelions, but largely they didn't have the time to truly dive into the soul aspect. As for why Asuka became 03's pilot in the movies, there's a treaty that limited the number of active Evas a nation can field. And since 02 was still technically Germany's unit, the higher ups decided to bench 02 in favor of the newly-gifted 03

I used to think that the entry plug used by Toji on 03 got filled by Angel/EVA blood when it was hijacked by the Angel (or it turned the LCL inside into blood or something else). Like an organic way to get the pilot, "infecting" him to take total control.
