There are a couple reasons to return to Minish Village: after getting the Flippers, you can swim across the water to the east to the house of a Minish who will fuse Kinstones with you. There's also a Minish you can give bottled items to to unlock new Picolyte colors.

I would like to point out that the first kakoriko(probably spelled wrong) in twilight princess use to have at least implyed two to four other people in town as barns mentions the shadow beast snagging the other shop keeper that malon takes over and some people(I think he said gang or group) from the village tired to save her but when they got her she had changed into one of the black beasts. Its when they are sprites in the cut seen. So not even that long ago there was a larger population in that town before the twilight.
