I haven't had this issue. I did have quests givers disappear even though their mark is still above their heads. I let the Devs know on their Steam page.

why are u watering the flowers? it dosnt reduce the time what i can tell. on my farm it dosnt reduce the time to gather again the flowers

It is a habit for me to water flowers and crops.

Watering the flowers builds up their trophy rating and they can yield up to double their value depending how high their trophy rating is
