You do not need permission to film in a public library. ITS PUBLIC. It's also paid for with YOUR tax dollars. Therefore you OWN it. Just like ALL govt buildings. She can deny it or ask you to do otherwise but LEGALLY she can't stop you .

In this situation she's actually probably right. Public space is fair game for photos and recordings but if there's specific areas sectioned off it could be considered private commercial space? I'm not sure, it is an interesting situation.
