The first thing that comes to mind hearing this, is that I can't imagine where it would come up to be used in conversation. Twins are the next thing that comes to mind. I'm not operating on rational analysis here, these are simply instinctive thoughts.

Because Universe A was unoccupied and did not create more boxes, we can assume that half of all universes in the multiverse are now interconnected by numerous boxes while the other half are not. Meaning there was a 50% chance that Futurama would jump the shark and become a show about exploring parallel universes. Conspiracy theory of the day: Futurama writers tossed a coin to decide if they would take the show in a different direction, and wrote this episode when it came up tails.

Even though you'll miss the very brief, specially done comedic recaps, I think this will make for a more engaging and exciting experience because there's a whole, epic journey and package to digest. Bender's Big Score also has a jazzed up, special opening, which is not present in the split episodes.

I just always interpreted his repeated phrasing, followed by a laugh, as an implication that he's crazy after doing obviously dangerous brain surgery - he doesn't really act any different apart from that line of dialog, so if that WAS the joke, it wasn't delivered well enough.
