I think Cristina saw something in Lexi, saw that she could be right up there with her and Meredith skill wise and have a brilliant career and she didn't want to see Lexi get tangled up in a relationship that would be a stumbling block for her. Cristina loved Burke but getting involved with him was not great for her career. She wanted Lexi to stand up for herself and the fact that she did secretly made Cristina proud.
