I left the balance shaft it's not worth deleting

The original problem was a skipping in second gear it feels very similar to the chain skipping on the sprockets but it's actually the transmission skipping in and out of here it is a common failure in all generation one Hayabusas

fun watching you tear down. Q: What does it mean to back-cut the gears? I assume some milling process. Why would you do that vs replace the gear? I have gen 1 busa comming that either has a bad clutch or buggered tranny.

Back cutting allows positive engagement of the gears rather than the factory 90 degree mating surfaces that commonly slip

Is it possible to remove conrods and pistons with only lower crankcase removed? (And put them back together)

No that requires splitting the bottom and top on a Hayabusa.
