The dead panda bit wasn't originally in the script. At the time, Jack Black was fresh off of Kung Fu Panda, which was projected to make all kinds of money, and apparently, he wouldn't shut up about it. So, Ben Stiller decided they had to work in a way for his character to kill a panda.

Tropic Thunder is an action comedy masterpiece. Ben Stiller has only recently gotten more recognition for his directing, but, if he hadn’t directed the action so well and so convincingly, the whole thing falls apart. And everyone one the cast was amazing, especially RDJ. He was nominated for best supporting actor for this too, which wasn’t very controversial back then. That was just before we went from a color blind society to being so sensitive that we are damn near segregated again.
