The whole series is about the subversion of tropes lol. It's not the "unpopular" and "unpretty" girl running after all the popular/attractive guys; it's about the guys trying to get the girl to notice them. It's not about how pretty a girl needs to be, it's how she holds herself as a person. It's not about how fathers must be the most masculine, protective, macho guys in order to be a good father, it's about what they do and how they show their love as a parental figure. While it would've been easy to just make Haruhi a guy and leave it at that, doing so would destroy the entire underlying message about how a person's character and actions matter more than their biological sex or their attractiveness.
