My assumption with the cruise missile is that it doesn't read the boss as an enemy, so it won't lock on and deploy the first missiles. That's why people wait for zombies to spawn so it locks on to them, but the boss is in the way so it takes the hits instead before the main missile hits. When I first used the cruise missile and there were no zombies it didn't deploy and just smacked the boss
