There's a difference between did nothing wrong and isn't a threat to them Also, he kind of *did* do nothing wrong, like he's jacked a car in the process of self defence and that.. is quite literally it Doesn't kill or maim or anything like that, gives out some concussions and apart from that one assassin which he had no choice in, he's genuinely clean

He put his hands up to signify he was not their enemy. Bourne was not a threat to the fuzz. Then the goons showed up and started shooting. Police responded in kind. Bourne realized they were innocents, so he took the car to both draw the goons attention away from the cops and to get away from the garage.
