I'm curious, can Chaplains choose their duty stations? Or do they have any say where they are stationed?

Yes and no. If you are National Guard you are stationed within your state. If you are in the Reserves, then they try to station you within your region. Lastly, Active Duty chaplains serve at the needs of the Army, however preferences and medical needs of family are taken into consideration. Is there one particular branch you are asking about specifically and I could go into more depth?

mike grinnell for Active Duty initial term chaplains often get one of their top three locations. But as you move up in rank and broadening assignments sometimes limit you.
