I think the reason his avatar was defeated by the league after flashpoint and the start of the new 52 was because he underestimated how violent these younger versions of the heroes were. Superman and Wonder Woman especially. After Dr. Manhattan messed with Clark’s life and killed Jonathan at a younger age, this Clark was a darker version. Darkseid was expecting them to fight like their previous counterparts pre flashpoint but figured he would have the advantage because they were less experienced and had no memory of the new gods. The League surprised him by fighting pretty dirty stabbing him in the eyes and Superman heat visioning them shut. At the same time his Avatar was removed from earth 0 another Avatar conquered and destroyed earth 2. We know he didn’t go after earth 3 because of the anti-monitor and that earth was already doomed to fail.
