Dialectic grease does more than just protect the electrical connection. It also seals out moisture when applied to the boots and makes it much easier to remove the wires later as they won’t stick to the plugs like dry wires do over time.

Yup, it’s a Mishimoto universal two port catch can. I think there’s a link in the description for it. They had a sale online and I got 15% off I think. Extremely well made. I chose that spot because it keeps the hoses short and doesn’t crowd the engine bay much.

Check to make sure all of your spark plug wires are going to the correct terminals on the distributor. If you mixed one up, it could cause this issue. If that doesn’t fix it, then you’ll have to check each wiring plug one by one.

You don't gap your plugs with the disc tool by prying on it with the disc... you gap them with the hole in the disc. It will just touch the posts and won't damage your plugs. Learn to use it correctly, it's not a bad tool. Are there better? Yes. But it gets the job done as long as you don't mis-use it as you demonstrated.

The only help I can offer is that if your engine is rebuilt there should be a label indicating so on the underside of the motor. I don't remember exactly where just I remember noticing it when I was under my truck one time. If your motor wasn't rebuilt (at least not by Ford) and was simply swapped with a junkyard or donor truck motor I'm not sure how you would tell. Definitely check the forums and see if anyone else has had this question.
