Do you perhaps got advice if a skin mask doesnt seem to be the issue? When I undress my character and remove the top, the body skin is still missing upper arms, shoulders and chest area - when i click on edit the texture, everything seems to be here though. Even when I select one of the Preset body skins the issue remains ; ;

Hmm, seems like a common issue with 1.4. Try making a new template or clothing item and see if that brings it back.

Custom clothing I try to equip will disappear when I equip other parts. like the top makes my bottom disappear and vice versa. What causes this?

In the Edit Texture section, try using Add A Template and adding what you want from there. Hope that helps a bit.
