Sir, Thank you for the wonderful tutorials. I have a question regarding the analysis of nuclear gene sequences using structure. The sequences that I have received are showing a lot of degeneracy in the consensus sequences. Do I keep the degenerate nucleotides or do I have to remove the degeneracy for structure to function properly? I am confused since I might be removing the heterozygosity signal if I have to edit out the degeneracy.

Hi Josh, Thank you so much for this brilliant tutorial! This package is really helpful and the plots are really nice and easy to do. I have some issue when I'm using structure outputs that contains priors (like pop info). The files are read by the function but the output is wrong. Probably because the format is different. Do you have any tips to analyse them with this package or any other package? Best regards

I haven't been able to run the pophelper script, tons of issues installing the "devtools" package still unable, any suggestions?

The easiest thing would be to install VirtualBox on your machine (even if it's a Linux machine) and then connect it to my pre-configured virtual machine. These Mac instructions will be similar to the Linux way to do it: kzbin.info/www/bejne/gny4aI2qpqaanck

@@DrJBanta Hi Josh, thanks for making population genetics analysis easier to grasp. I have a question: based on your example, the mean ln likelihoods are run 1 (-37,796), run 2 (-37,801) and run 3 (-37,788). The middle value is -37,796 corresponding to run 1. Is there something I am missing?
