One thing to know about いいです is that it is most often used the same as 結構(けっこう)です: to decline.

I made this error all the time, also sometimes with 大丈夫です- I intended "yes thats fine" but it conveyed "no that's fine"

I have a QUESTION: My japanese teacher once helped my friend fixing his essay, and asked my friend whether she has mistakenly fixed some of his sentences. My teacher asked,「どうですか。」and he answered, 「いいです。」 What's the best way to answer my teacher in this situation? Is it「ありがとうございます」? Is there a more polite way to thank her properly?

Maybe show that you're satisfied and say thanks. Something like 「満足(まんぞく)です。ありがとうございました。」It's more natural to say ありがとうございました than ありがとうございます in this case. This is because ありがとうございます is something you say before someone does something for you, for example when they agree to help you. When they already helped you and the action is complete you should say ありがとうございました. A good example for this is when some lends you a book you can say ありがとうございます. When you read it and give it back you should say ありがとうございました
