This video is gold! It will help me greatly thank you for making it! Can I ask as an extra; is there a way to make the save the selected ROI (lines) with respect of that image? For example; in the future, when I open that image; all the lines (ROI) associated with this image will show up?

Fl0wright Hi there! Yes, all you need to do would be to save it as .Tiff format then close it. The next time you open that tiff file, you will find the yellow lines overlays with your image. Launch ROI Manager ("t" button or Analyze > Tools> ROI Manager), GO to Image > Overlay > To ROI manager. All previous coordinate will reappear in your ROI manager and you could resume your work follow by measuring all the lengths. Good to know it helps.

Liew Seng Choy Thanks Liew; I will keep that in mind in my next analysis. I always get annoyed that ImageJ cannot behave like photoshop. Like every time I put an arrow; I have to actually engrave it on the image with Ctrl+D - and this arrow remains permanent...unless there is a Photoshop like "layer" plugin that I don't know. Well, at least for the ROI I don't have to start again.

I am planning to measure the extents of cholinergic innervation in the hippocampus but the background staining is quite unevenly distributed so color density measurement becomes too difficult. Using your method to measure the total length of cholinergic fibers will be a great alternative.
